On CE 6 you may use exFAT that is able to handle 120GB in a single partition. If you have to keep both data and OS or application files on the same storage device you may consider the idea of having a small FAT partition with the OS files that you can even not mount it inside the OS if you keep everything inside

As I already said in another post FAT32 has speed issues with large drives, that is why exFAT introduces the new "Free space bitmap". Sorry, it is correct. I wish MS good luck with the exFAT, perhaps it is really an amazing new format - perhaps not. I will see when more information arrives.
